Complete Workflow for DUB Inhibitor Screening: Protocol and Critical Quality Controls
Workflow Overview
- Compound and reagent preparation
- Enzyme reaction setup
- Fluorescence signal acquisition
- Data processing and QC assessment
- Hit identification and confirmation
1. Compound and Reagent Preparation
Prepare 10 mM compound stock solutions in DMSO, store at -20°C. On the day of assay, dilute to working concentration with reaction buffer. Final DMSO concentration should be kept below 1%; include a DMSO control group for solvent effect assessment above this threshold.
Positive control: broad-spectrum DUB inhibitor PR-619 or N-ethylmaleimide (NEM). Negative control: equal volume DMSO.
2. Enzyme Reaction Setup
Typical 100 μL reaction: 50 mM HEPES (pH 7.5), 0.5 mM TCEP, 0.1 mg/mL BSA, 0.01% Brij-35, recombinant DUB enzyme (concentration determined by pre-experiment to maintain linear fluorescence for ≥30 min), compound or DMSO, substrate (1 μM Ub-AMC or 0.2 μM Ub-Rho110).
Addition order: Buffer → Compound → Enzyme → pre-incubate 10 min → add substrate to initiate reaction. This ensures compound-enzyme interaction before substrate competition.
3. Data Acquisition
Plate reader settings: Ub-AMC (Ex 345/Em 440), Ub-Rho110 (Ex 498/Em 520). Continuous kinetic read mode, every 1–2 min for 30–60 min. Temperature: 25°C or 37°C.
4. Critical QC Parameters
- Z' factor ≥ 0.5 (recommended ≥ 0.7). Below 0.5 indicates insufficient assay window
- S/B (Signal-to-Background) ≥ 5. Below 3 requires optimization of enzyme or substrate concentration
- %CV across negative/positive control wells ≤ 10%
- Positive control inhibition ≥ 85% (verified with 50 μM PR-619)
5. Hit Identification
Primary hit criterion: inhibition ≥ 50% at 10 μM (single concentration). Confirmed hit: IC50 ≤ 10 μM (8-point concentration gradient, duplicate). For competitive inhibitors, orthogonal validation using Ub-PA probe target engagement assay is recommended.
